The visitors did pull a goal back when Gavin Thomas followed up a Steve Thompson drive that the goalkeeper parried but it wasn't quite enough and Thompson missed a good chance to claim a point in the closing stages.
Joint manager Karly Hurst said: "We deserved something out of the game and could have taken a point but we paid for the double whammy of goals after the break.
"The home supporters need to back the young players to give them that bit of confidence they need to pick up that elusive league win."
Godmanchester face high-flying Walsham-le-Willows at Bearscroft Lane on Saturday.
